InPrePPI is a web-based application for the prediction of protein-protein interactions (PPIs) using one of the four genomic context based methods (Phylogenetic profile method, Gene cluster method, Gene fusion method, and Gene neighbor method) or an integration method (InPrePPI) based on these four methods. In InPrePPI, it first calculates a score for each protein-protein pair predicted by the four genomic context based methods and then obtains an integrated score using an optimal weight. Based on the integrated score, InPrePPI extracts the PPIs with high confidence from all of the predicted protein pairs. These PPIs may be further validated by experimental approaches. The user may select to predict PPIs using one of the four methods or InPrePPI. The user may set or modify parameters such as BLASTP E-value, target organism, or a list of reference organisms.
