    Fecal metagenomics of mice treated with Bifidobacterium infantis

    Firstly, sixteen male BALB/c mice weighing 14–18 g were purchased from Pengyue Experimental Animal Breeding Co., Ltd. (Jinan, China) and kept under a 12h light/12h dark cycle in standard specific-pathogen-free (SPF) individually vented cages. The mice were given a common diet and free access to water. Mice aged 3 weeks were randomly divided into experimental groups of eight mice, as follows: Control group (gavage with physiological saline (0.9 % NaCl) (150 µL) for 12 days and intraperitoneal injection with physiological saline (0.9 % NaCl) on the 13th day) (Fig.1a); B. infantis group (gavage with 109 CFU/mL B. infantis 15697 (150 µL) for 12 days and intraperitoneal injected physiological saline (0.9 % NaCl) in 13th days) (Fig.1a). After 4 h of intraperitoneal injection, mice were anesthetized and cervical dislocated. Samples (e.g. liver tissue, ileum tissue, ileum chyme, and feces) were taken, and stored in 4 % paraformaldehyde and liquid nitrogen respectively.

    First of all, we constructed a protein sequence database tailored to IE used for metaproteomic analyses, derived from matched metagenomes, which were generated from metagenomic next-generation sequencing (mNGS) of ten aliquots pooled and packaged from 158 vegetation samples that matched the ones used for metaproteomics. The metagenomic sequence data were strictly processed through quality control and filtering of host reads. Subsequently, we assembled all the reads of the ten samples together and performed open reading frame (ORF) prediction analysis to obtain the final gene catalogue for subsequent analysis.
